If I'm running in advanced mode should the two TeaTimer boxes be checked? What do these do, exactly? I noticed that when I went from basic to advanced mode, they were both unchecked.

TeaTimer is not activated by default. It must be activated in one of two (2) ways:
- During the installation process on the "Select Additional Tasks" screen by checking the following item:
- Use system settings projection (TeaTimer)
- Going into Spybot > Mode > Advanced Mode > Tools > Resident and checking the following item:
- Resident "TeaTimer" (Protection of over-all system settings) Active.
There is only one TeaTimer box. I believe that the other box that you are referring to may be the SDHelper.
There is a brief description of both in the following thread as well as information in Spybot's help facility:
- How Spybot-S&D protects against the installation of Spyware/Malware
