I've set Spy Bot to scan my computer every day at 5:00am. Is there any setting to have it check for updates before it scans?

You should be careful using this option. As you might have experienced there are some server problems with updates. If the download of the updates fails Spybot-S&D might stall and not continue with the scan. So, you should test which of the download locations is reliable and stable for you and set this mirror as your default mirror (right-click it in the mirror selection panel and choose "Set this server as preferred download location").
The best way to automize the updates and the scan is to use command line parameters. On our website (http://www.safer-networking.org/en/faq/30.html) you will find a list of all available parameters.
E.g. you could use the following line (without quotation marks):
"your Spybot-S&D folder\SpybotSD.exe /autoupdate /autocheck /autofix /autoclose"
(Click on Edit in Spybot-S&D's scheduler page and enter this line (or your desiered options) under "Run")
