what windows do u have? if you have vista, you might need to right click spybot and run as administrator. Also, a infection could be keeping the scan from finishing. Try scanning in safe mode by restarting and then hit f8 when windows loads. choose safe mode and run your antiviruis and antispyware scans completely. remove anything found, and is spybot able to scan completely then? thanx let me know.
