I have used Spybot from the command line using the /taskbarhide option, and it appears to be working correctly. However, I cannot find any kind of log to detail exactly what was found, removed, etc. Is this a possibility, and if so, how can I find it? Also, if Spybot needs to be run again on startup, how can I get it to do that using the command line?

By default there are two Checks.yymmdd-hhmm logs produced during a scan. The second Checks.yymmdd-hhmm has the details of what the scan found. A Fixes.yymmdd-hhmm log is produced if you fix or attempt to fix something.

There are two methods to view these reports.
Method 1:
Go into Spybot > Mode > Advanced mode > Tools > View Reports > View Pervious reports. Look for the Checks.yymmdd-hhmm or Fixes.yymmdd-hhmm file that contains the desired information. Select it and open it.
Method 2
The Checks.yymmdd-hhmm and Fixes.yymmdd-hhmm files are stored in the following folders:
Windows 95 or 98:
C:\Windows\Application Data\Spybot - Search & Destroy\Logs
Windows ME:
C:\Windows\All Users\Application Data\Spybot - Search & Destroy\Logs
Windows NT, 2000 or XP:
C:\Documents and Settings\All Users\Application Data\Spybot - Search & Destroy\Logs
Using Windows Explorer, navigate to the correct Checks.yymmdd-hhmm or Fixes.yymmdd-hhmm file. Double click on it and it should open with Notepad.

Also, if Spybot needs to be run again on startup, how can I get it to do that using the command line?
I don't know of such a command or how it would work. When you schedule Spybot-S&D to run at the next system startup that information is added to the system Registry so that Spybot-S&D runs before most other processes start, in other words before you have full control of the system to run a command line execution of the program.

To run Spybot-S&D the next time you reboot.
Go into Spybot > Mode > Advanced mode > Settings > Settings > look in the option tree for "System start" (located half way down the page).
Check the option: "Run program once at next system startup".
Reboot the system.
