Lately I have been unable to download or even see windows updates if I go to the windows update website and scan for updates so here is a link on my issue from the microsoft newsgroup as well as my HiJackThis log.

I strongly suggest you remove that junk from your computer. You will probably be able to uninstall it in Add Remove programs.
Let's also take a look with MBAM:
Download Malwarebytes' Anti-Malware to your desktop.

* Double-click mbam-setup.exe and follow the prompts to install the program.
* Be sure a checkmark is placed next to Update Malwarebytes' Anti-Malware and Launch Malwarebytes' Anti-Malware, then click Finish.
* If an update is found, it will download and install the latest version.
* Once the program has loaded, select Perform FULL SCAN, then click Scan.
* When the scan is complete, click OK, then Show Results to view the results.
* Be sure that everything is checked, and click Remove Selected.
* When completed, a log will open in Notepad. Please save it to a convenient location. The log can also be opened by going to Start > All Programs > Malwarebytes' Anti-Malware > Logs > log-date.txt
* Please post contents of that file & a new HJT log in your next reply.

I have read the first link, under before you post. Pretty self explanitory. For the second link, under have a look here, for the two possible solutions, for me, the automatically detect settings feature in internet explorer is already turned on and I don't have an ISA firewall. My issue did not start after installing service pack 3. The onlly issue that I had with installing service pack 3 was that windows was slow to load, however this was caused by not having the prefetch folder appear and setting the task manager to auto fixed this. Permission research has already been uninstalled from the add/remove programs list. I already have malwarebytes anti malware. I did run a full scan to only have one item come up, that item is mentioned in the log along with my HiJackThis log.

If I use the kaspersky.com scanner, it tells me that I need to install java 1.5, when I already have the latest java installed, which is java 6, update 6 I think.

Click the browse button and browse to the file, when it is in the white box to the left of "Browse"
click th e "Submit" button and wait for a response. Cope/Paste that response so I can see it.
They are three different websites that all do the same thing, often one or more will be busy, which is why I gave you three...so you could get it done.
1) Jotti 2) Kaspersky 3) VirusTotal
C:\Program Files\Java\jre1.6.0_06\ <<< you have the newest Java, Kaspersky is just making you aware that you can not use the service unless you have Java installed (which you do) and at least version 1.5 or above which you do.

I should have rephrased my question, what file do I upload to the virus scanner?
For some odd reason, I can now get windows updates, although it seems strange that I couldn't for about a week. I still want to focus on the issue that I have because that may have been the cause of my issue.

Something is preventing us from removing some trash (not malware) from the HJT log, it is likely one of these programs.
Spywareguard: Right click the running icon of Spywareguard in the system tray to open the program. Then go to File > Exit. It will automatically restart at next boot.
Windows Defender: Click on "Tools"
Click on "General Settings"
Scroll down to "Real-time protection options"
Uncheck "Turn on Real-time protection (recommended)"
Click "Save"
Make sure to turn your protection back on when you finish.
Open HijackThis and choose "Do a system scan only" then check the box in front of these line items:

I guess those two R0 lines are not coming out, they are not malware and can do you no harm.
You can use HJT to remove this old SAS item:
