I'm having trouble running the application. About midway through the scan, I get a popup message that says "It is recommended you reboot and scan again. If you want to do this click "yes", save all open documents and reboot.". Clicking yes or no does not do anything and if I don't stop the scan my computer blue screens.

I did have a virus on my computer and thought I removed it all successfully but it appears that's not the case.

You may want to start your thread in the Malware Removal Forums.

What is Spybot detecting? Can you recall what it was detecting?
Can Spybot successfully complete the scan? How about fixing the entries?

The reason why Spybot prompts you for another scan during reboot is because it could not remove the [infected] file during Normal Boot, because either it is locked or is in use by the system.

The BSOD could be a "fake" one, actually a screensaver by the SmitFraud trojan.

FYI, Spybot-Search&Destroy is a anti-malware application. It does not detect viruses.
