I keep getting popups and I cant seem to get rid of them. I am not real computer literate so I hope I did everything right.

I guess you are probably dealing with Vundo here. This infection causes these Winantivirus popups and SysProtectscannersetup things. Most probably you are dealing with the latest version, which targets hijackthis so hijackthis doesn't show its related entries in a log. That's why I also want you to perform next.
Rename your hijackthis.exe to analyse.exe
Reboot.
Then doubleclick analyse.exe and post the log from it in your next reply as well (this will be a hijackthis log of course)

Download VundoFix.exe (http://www.atribune.org/ccount/click.php?id=4) to your desktop.
* Double-click VundoFix.exe to run it.
* Put a check next to Run VundoFix as a task.
* You will receive a message saying vundofix will close and re-open in a minute or less. Click OK
* When VundoFix re-opens, click the Scan for Vundo button.
* Once it's done scanning, click the Remove Vundo button.
* You will receive a prompt asking if you want to remove the files, click YES
* Once you click yes, your desktop will go blank as it starts removing Vundo.
* When completed, it will prompt that it will shutdown your computer, click OK.
* Turn your computer back on.
I tried to run VundoFix. I got to the step that says it will reopen in a minute but it never reopened. Am I doing something wrong?

Try running this one Download SmitfraudFix (by S!Ri) to your Desktop.

Extract all the files to your Destop. A folder named SmitfraudFix will be created on your Desktop.

Select option #1 - Search by typing 1 and press Enter

Note : process.exe is detected by some antivirus programs (AntiVir, Dr.Web, Kaspersky) as a "RiskTool"; it is not a virus, but a program used to stop system processes. Antivirus programs cannot distinguish between "good" and "malicious" use of such programs, therefore they may alert the user.
The tool will create a log named rapport.txt in the root of your drive, eg: Local Disk C: or partition where your operating system is installed. Post that log along with all others requested in your next reply.

Download Pocket Killbox (http://www.bleepingcomputer.com/files/killbox.php) and unzip it; save it to your Desktop.
Run it, and click the radio button that says Delete a file on reboot.
Paste
C:\WINDOWS\system32\ddaxx.dll
into the full path of file to delete box and click the red circle with a white cross in it.
The program will ask you if you want to reboot; click Yes.
And let the system reboot.[/COLOR]
Close all Browser and Program Windows and have HijackThis fix the following.
Do this by checking the box beside each and then clicking on Fix checked.

You must extract avenger.exe to your desktop, before you run it.
The Avenger must be run from a user account with administrator privileges,
and ONLY works on Windows 2000 and XP, and only on 32-bit versions!
Copy all the text contained in the code box below to your Clipboard.

Files to replace with dummy:

The above script is for this user only, if you need help please start your own thread.
Start the Avenger.
Under "Script file to execute" choose "Input Script Manually".
Click on the Magnifying Glass icon which will open a new window titled "View/edit script".
Paste the entire text in into this window.
Click done, now click on the Green Light
Answer "Yes" twice when prompted.
Your computer shoud reboot, and briefly open a black command window on your desktop, this is normal.
After the restart, it will create a log file that should open.
This log file will be located at C:\avenger.txt
Close all Browser and Program Windows and have HijackThis fix the following.
Do this by checking the box beside each and then clicking on Fix checked.

I havent gotten many popups lately although I have been trying to stay off the internet until we fix the problem. The computer seems to be running a little slow but other than that I think it is ok.

Download Ewido Security Suite (http://www.ewido.net/en/download/) it is a trial version of the program.
Install ewido security suite
Launch ewido, there should be an icon on your desktop double-click it.
The program will now go to the main screen
You will need to update ewido to the latest definition files.
On the left hand side of the main screen click update
Then click on Start Update
The update will start and a progress bar will show the updates being installed.
If you are having problems with the updater, you can use this link to manually update Ewido.

Once the updates are installed do the following:
Click on scanner
Click on Complete System Scan and the scan will begin.
During some scans with ewido it is finding cases of false positives.
You will need to step through the process of cleaning files one-by-one.
If ewido detects a file you KNOW to be legitimate, select none as the action.
DO NOT select "Perform action on all infections"
If you are unsure of any entry found select none for now.
Once the scan has completed, there will be a button located on the bottom of the screen named Save report
Click Save report.
Save the report .txt file to your desktop.
Now close ewido security suite and post the results here.

One of the best features of Windows XP is the System Restore option, however if a virus or spyware infection.
There can be backups made in the System Restore folder.
Therefore, clearing the restore points is necessary after a virus or spyware removal.
To reset your restore points, please note that you will need to log into your computer with an account
which has full administrator access. You will know if the account has administrator access because
you will be able to see the System Restore tab. If the tab is missing, you are logged in under a limited account.
1. Turn off System Restore.
On the Desktop, right-click My Computer.
Click Properties.
Click the System Restore tab.
Check Turn off System Restore.
Click Apply, and then click OK.
2. Reboot.
3. Turn ON System Restore.
On the Desktop, right-click My Computer.
Click Properties.
Click the System Restore tab.
UN-Check *Turn off System Restore*.
Click Apply, and then click OK.

You can delete all of the if you like I'd keep some of the like hijackthis pocketkillbox. Right click and delete :)
