Both my desktop & laptop have identical programmes including Spybot which is the same version on both.
On my laptop the scan usually takes about 40 mins and on my desktop about an hour.
The last two scans on my desktop have taken over five hours each time whereas the laptop continues at 40 mins.
I never have anything running in addition whilst the scan is performed.
I have used Spybot for many years and have never encountered this problem before.

Thanks Matt,
I always use Crap cleaner on both machines prior to a scan.
The only significant difference between the two machines is that the desktop has a 500GB external drive attached, but that has been there since last November.

Was Spybot during the whole scan very slow or only during parts of it, like while scanning for Adware, Malware, Trojans, Rootkits, etc. ?

Did you already start another scan?
Did Spybot find Malware?

Although I was not sitting in front of the PC each time I looked it was scanning slow all the time. There is never an occasion where it picks up speed, it is consistently slow.
No, I did not start another scan and on each occasion nothing was detected on completion.

I've noticed Spybot tends to scan SLOWER if the scan is started as part of Spybot automation.

If I run Spybot and manually run an update, scan, and immunization, that process runs faster than if Spybot is configured to run an update, scan, and immunization automatically when it starts.

I always start mine manually

In the advance setting/modules, make a right click and select the most active and try again.
