registry merge

i of course ran into some trouble which i helped to fixed using the registry backup made by spybot. but a message came back saying that not all info was entered into the registry.

so is there a way say at a command prompt in safe mode to merge the registry file, im not that computer savvy, so an accurate description would be helpful
