I installed the new version of Sypbot - Search and Destroy 2 the other day and ran my first scan with it today. It deleted my files (but not my folders) in my Temp folder. Can I get them back, I need them? Looking around in the Settings under Advanced I found the the box for Remove temporary files if dialog not shown was pre-checked. I unchecked it. Will this prevent the deletion of temp files on future scans?
I really need those files back can I salvage them somehow?

No,there is no way that I know of to get the temp files back.
Yes,that should stop the deletion of temp files on future scans.You can also uncheck 'Offer temporary files removal' right above that,if you don't want to be prompted to remove your temp files.Click Apply and OK.
If there is a large amount of temp files,it might slow down the Spybot scan.
Spybot also searches for tracks if it's selected,when it scans:

If you see things listed there that you would rather not be removed,then you can open Spybot-S&D Start Center,go to Settings,click the Categories tab,rightclick somewhere in the window,and select Spyware Scan Only.
