When I try to run a system scan it takes all of 3 seconds and only seems to be scan internet explorer. How do I get it to scan my whole computer?

Try opening Spybot-S&D Start Center,checkmark Advanced User Mode,click Settings and say yes to the UAC prompt,click the Categories tab,rightclick somewhere in the window,and select All filesets.
If that doesn't work,manually check for an update,and try running a scan again.
