The following is an example of my recent Spybot runs
12095

What should I do about these errors, if anything?

Thanks.

Are you getting those errors after Spybot ran at your computer start up? :)

Yes.

Upon looking through the logs I noticed that I was quite out of date on detections and SPS&D version. So I opted to upgrade to Pro. I then ran it again, getting a similar result:
12101

Also, I seem to be getting a scan of my C drive, an SSD, but not of my 5 hard drives.

To select your other hard drives, open Spybot Start Center, then click System Scan. The scan might start automatically,if it does, stop the scan.Click the arrow next to Start Scan/and,or Show Scan Results(depending upon if you had to stop the scan or not.)Choose scan with different options, then a window should appear showing your drive letters. If your other drive letters are there, you can checkmark them so they'll be scanned, too. :)

Now,the items showing mostly as default seem to be SearchProtect. There is a Conduit.SearchProtect listed as pups here by Spybot:
http://forums.spybot.info/showthread.php?71968-Manual-Removal-Guide-for-Conduit-SearchProtect

This is an explanation of what pups are:

I'm not sure why yours is mostly showing as (default). To make sure there are no hiccups going on with cleaner, try going to C:\Program Files (x86)\Spybot - Search & Destroy 2,then doubleclick SDCleaner.exe,(say yes to UAC,if prompted.),and remove the checkmark from "Run cleaner on System Startup",then run a spybot scan again, and see if the same things are found. That's just to make sure that the Cleaner isn't doing something like finding searchprotect over and over again when it's already been removed,or anything like that. Then when you're done, please post back, and let me know the results. :)

Much better:

12105

Took quite a while, though.

I probably should recheck run on startup, right? Also, remove most or all of those extra drives? The G drive is the one I use the most. The others much less often.

And thanks for your help.

Looks good.You're welcome. :)

To doublecheck to be certain it's gone, you should follow one of the paths listed in your cleaner screenshot,to doublecheck that search.protect isn't there any more.C:\Users\User\AppData\Local\SearchProtect\SearchProtect\ should do nicely. It's probably gone, but if present, that should just be a folder, and might be empty.

No need to recheck run on startup,Cleaner should prompt you at the end of a scan if it should need to run at startup again, and should do it automatically if you click yes.

It's up to you about unchecking the other drives, but it's probably a good idea to do that,to keep the scan from taking a long time. It's a good idea to keep scanning the G:\ drive, since that's the one you use the most.

That particular folder is still there and contains two subfolders. One, "STG", is empty with a mod date of this morning. The other, "rep" in not empty and contains a couple of .dat files which are described as "Video CD Movies".

Hm,hard to tell if it's leftovers from the program,or if it might be still installed. :)
Here's a couple of signs the program is still present:
This is a picture of what Search Protect might look like in the notification area:
http://cdn3.howtogeek.com/wp-content/uploads/2014/10/ximg_5438188689a8a.png.pagespeed.ic.LC0DuiyiLe.png
Also,it might be in Control Panel->Programs->Programs and Features->Uninstall a program as Search Protect,or perhaps another name.

As there are some files left in the folders, you might want to ask for help in malware removal,to be sure pups category Search Protect is gone.If you would like to do that, then please see this sticky post for what to do:
