I have recently installed Spybot but when I try and run the system scan nothing seems to happen. I can see that a service has started but I do not get the progress screen etc..

Are you running Spybot as an administrator? You can do this by right-clicking the Spybot icon on your Desktop, and choosing the option to "Run as administrator" to launch Spybot.
Have you successfully installed all updates for Spybot?
