Command Service left over

I have run and updated spybot search and destroy about 7000 times, I have run and updated my antivirus software, also. I have found and removed multiple trojans, virus' and malware.
SInce Saturday I boot into safe mode run spybot as well booting normally and every signle time it finds command service. I have gone into registry editer (regedit) and found every registry entry (since I heard command service was a false positive) and i cant even delete the reg keys.
I get "spybot was unable to clean 3 entrys since these were still in memory and will run at next start" .... It is such a apin in the arse!!
I am working on my neices box, and have no idea of how she got this jacked. I am an A+, network + MCP and can handle anything you suggest, but DANG! I have never seen such a fracked up box... help me please.:eek: :eek: :oops:
