Is there a way to select a particular hard drive to scan using Spybot - Search and Destroy? I can't figure out how to do this. From what I can tell it is only scanning my C drive.

There are no settings within Spybot to select a particular drive to scan. Unlike anti-virus programs and some other anti-spyware programs, Spybot does not do an in-depth scan of every file on selected drives. For a brief description of how Spybot scans see:

There is a special scan for Spyware installers which allows you to select directories to be scanned. These directories can be located on any drive, either internal or external. To activate this feature go into Spybot > Mode > Advanced mode > Settings > Directories and add directories. There is more on what this feature scans for here:
