Both Firefox and IE are used as browsers on my computer. But when I scan with Spybot it only scans for stuff in Firefox and not for anything in IE.

If the "... stuff..." that you are detecting are "Tracking Cookies" and you have activated Spybot's Browser Helper Object (BHO), Spybot's BHO will block the same "Tracking Cookies" that it detects during a scan.
