Square Privacy Cleaner jacked up my system?

Not sure if this caused my problems or if it's just coincidence, but after running Square Privacy Cleaner the following problems are happening:

The hard drive runs almost constatly on startup.
Overall system slowdown, especially loading web pages.
Nothing with flash will work.
Windows Restore will not run because it detects "file system corruption" and asks if I would like to check the disk for errors.
Check Disk cannot check the disk while it's in use, and asks if I would like to check next time I start the computer.
--It does not actually check the disk upon reboot.
