Why would Virtumonde.dll and several other Virtumonde.<nnn> files show up in the progress pane (at the very bottom of the screen) for long periods of time during a scan, but remain unlisted in the main detection/fix window?

During the running of a Spybot scan ("Check for problems") the status bar in the lower left hand corner of the screen shows what Spybot-S&D is checking for.
When the scan completes the results are displayed and in your case, as described, no threats were found.
