Spybot not running on start up

I have the malware 'Command Service' installed on a system which Spybot cannot uninstall when windows is running, so Spybot asked if it could run on the next restart to remove it.

However when I answer yes to this, for some reason, when I reboot, spybot does NOT run! I had previously disabled some startup entries in msconfig, but I also tried reenabling them all, and it still didn't work.

I also tried running Spybot in safe mode, that made no difference.

How can I get this fixed, this malware is _really_ annoying, popups all over the place!

Okay well I got the malware removed, but that still doesn't solve the problem of Spybot not running on startup, how do I get that to work?
 
When you schedule Spybot to "Run program once at next system startup" the following entry is added to the system registry:

Code: 
[HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\RunOnce]
"SpybotSnD"="\"C:\\Program Files\\Spybot - Search & Destroy\\SpybotSD.exe\""
The user that attempts to add that entry must have authority to add that entry.
