I have reinstalled S&D a few times and can never complete fixing the problems after the scan as it just freezes and then goes into a "not responding" mode.
Why is this and can it be fixed?

It could be a possible malware infection, since it might lock down the files that Spybot is attempting to fix.

Do you recall what Spybot was detecting and attempting to fix? Run another scan if possible (but in Safe Mode). Write down the flagged entry and fix the problem in Safe Mode.
