Should this be happening?

For instance I'll start yahoo messenger and I'll get a pop up from spybot saying "it" yahoo messinger is trying to change the registry? Do I block it? Why would it need to change the registry after it is installed? Should I allow it? How do I know what I need to block or allow?

If you surf the web and without any user interaction the teatimer pops up and warns about a registry change it is better to "deny", but if you install something by yourself it is OK to "allow" the change.
